I know it's been a while since you posted, however I just came across it and had to write.

My son is 5 years old and I have limited the times he sees me naked nowadays, but I don't "run" when he sees me. The same situation happened to me with my son. I have always answered my son's questions in connection with body parts - particularly the penis and vagina - therefore, he is aware that these parts are private to every person. When my son touched me, I simply moved his hand away and reminded him that that part is mommy's private part and he is not allowed to touch it. I used the opportunity to explain to him that his penis is also private and he is the only one who may touch it (unless of course he is having a problem and mom, dad or the doctor need to help him).

I do think that you need to relax about it - it's no big deal. Make sure that you pick times when he is less likely to see you naked and if he does, you can ask him to give you some privacy - if he doesn't, use that time to explain why everyone needs privacy, etc. I think that if you do that, he is more likely to come to you when he is older to ask you the really important questions.
