It could be all of those things, actually, although Alimentum tends to soften stools rather than firm them up, I have heard anecdotal evidence to the contrary. You could switch to Nutramigen, which is pretty much guaranteed to give your son loose stools. (It gives my daughter 2-3 slightly runny stools a day.)

Children at 2 months tend to have difficulty passing stool - the stools are firmer than they were as a newborn, but the digestive and intestinal systems aren't quite ready to push them out easily. So there's lots of straining.

Our daughter used to grunt and strain and cry for what seemed like hours trying to pass a stool. Eventually, she would. Karo syrup and prune juice are two natural ways to keep a child regular, but we normally only used them when she would skip a day.

I'd try to avoid the suppositories whenever possible - your child needs to develop his own bowel rhythm, and artifically stimulating a movement won't help him do that. As long as the bowel movements aren't overly firm or hard, then your son is probably ok. As time progresses, he'll get into a more normal bowel routine.
